Pseudouridine and translation reprogramming
Pseudouridine is read both as a stability mark on mRNA and as a modification that changes what the ribosome does. The two claims need different readouts, and the tRNA side often sits in the same study.
01The question
This line of work asks what a resolved Ψ position does: whether it changes how the transcript is handled, how efficiently it is translated, or how it is spliced. Because Ψ also occurs at high density on tRNA, studies that touch translation usually have to say which RNA class the claim is about.
The practical consequence is that the modification data has to be resolved to a position, and the transcript class has to be identified, before either claim can be made.
02What pseudouridine is read against
- Transcript stability. Whether the Ψ ratio at a site tracks with how long the transcript survives.
- Translation. Whether a resolved site tracks with translation efficiency, or with where ribosomes stall.
- Splicing. Whether sites near splice junctions move with the isoform ratio measured on the same material.
- tRNA-side effect. Whether the mRNA-side change coincides with a change in the charging state of the tRNA pool, for studies that make that connection.
- Enzyme specificity. Which Ψ synthase accounts for which positions, which is a perturbation experiment rather than a measurement.
03Which route reads the mark
Pseudouridine (Ψ) Seq (BID-seq)
Bisulfite-induced deletion signatures place each Ψ at a position.
Site-levelposition Ψ · 02Pseudouridine (Ψ) Seq (BACS-seq)
Controlled bisulfite conversion reports Ψ from a conversion signature.
Site-levelposition SCREENPseudouridine (Ψ) Profile (Ψ-RIP-Seq)
Enrichment-based profiling when the first question is which transcripts move.
Transcriptenrichment TRNAtRNA Charging Sequencing
Charging state of the tRNA pool, for studies that connect the two RNA classes.
Chargingaa-tRNA04Readouts usually run alongside
These are separate measurements made on the same material; the modification assay reports the mark, not the outcome.
Expression and decay design
Separates a change in modification from a change in how much transcript exists, and from a change in turnover.
Ribosome profiling
Reports translation efficiency and stalling, which is what a coding-region site is usually claimed to affect.
Charging state of the tRNA pool
For studies where the interesting effect is mediated through translation machinery rather than through the transcript itself.
05Setting the study up
- Decide which RNA class carries the claim: the transcript being studied, or the tRNA pool, or both.
- Resolve Ψ to a position so a site can be tied to a feature of the transcript.
- Measure the functional readout on matched material, and keep the two values separate in the analysis.
- Where the two RNA classes are both involved, plan them as one project so the comparison is possible.

06FAQ
Which method should I use, BID-seq or BACS-seq?
Both read Ψ at base resolution but through different signals — a deletion signature in one, a conversion signature in the other. The choice is about the analysis route rather than about the mark, so it is worth matching the method to how the data will be quantified and to whether the study also needs inosine from the same library.
Can Ψ and inosine be read together?
Yes, in the Ψ & inosine version of the BACS-seq workflow, which reports both marks from one library and keeps the two datasets on the same material. The two are reported as separate marks, so neither set of positions has to be inferred from the other.
Why does the tRNA side keep coming up?
Because Ψ is abundant on tRNA and affects translation, so a translation result on an mRNA can be read two ways: through the transcript itself, or through the machinery that reads it. Where a study connects a translation effect to the tRNA pool, that has to be measured rather than assumed.
Is enrichment-based profiling enough for a site-level claim?
No. It reports regions, not positions, and cannot be tied to a specific feature of a transcript, so it is used to choose targets rather than to make a site-level statement. The positions then come from a single-base method run on the same RNA, which is also what keeps the two datasets comparable.
