m7G, translation and biomolecular condensates

Internal m7G sits on the same base as the cap modification, which is why the cap has to be separated out before internal sites can be read. What those internal sites are then studied against is usually translation, or the compartments where transcripts accumulate.

01The question

This line of work asks where internal m7G sits on a transcript and what that means for translation or for where the transcript ends up. The cap carries the same chemical modification, so a method that does not separate the two reports both together.

Once internal sites are resolved, the usual claims are about translation efficiency, about transcript stability, and about accumulation in stress granules or other condensates — three different readouts that each need their own measurement.

02What internal m7G is read against

  • Translation efficiency. Whether a site in the coding sequence or a UTR tracks with how efficiently the transcript is translated.
  • Transcript stability. Whether the modification ratio moves with how long the transcript survives.
  • Condensate localisation. Whether modified transcripts are enriched in stress granules or other compartments under a defined condition.
  • Reader recruitment. Which proteins are found on the modified transcript, and whether that depends on the site.
  • Cap versus internal. Whether the effect being described belongs to internal m7G at all, which is the first thing a reviewer will ask.

04Readouts usually run alongside

Each of these is a separate measurement made on the same material, not part of the modification assay itself.

TRANSLATION

Ribosome profiling

Reports translation efficiency and stalling, which is what a coding-region site is usually claimed to affect.

LOCALISATION

Compartment fractionation or imaging

Shows whether the transcript is actually enriched in the compartment being discussed.

INTERACTION

Protein–RNA interaction profiling

Identifies the proteins on the modified transcript, for work that follows a reader.

05Setting the study up

  1. Confirm the route separates internal m7G from the cap before any site is interpreted.
  2. Resolve the mark to a position, so a site can be tied to a feature of the transcript.
  3. Pick one functional readout to pair it with, and measure that on the same material.
  4. State the cap context explicitly, so the claim is about internal sites rather than about m7G in general.

06FAQ

Why does the cap matter so much for m7G work?

Because the cap and internal positions carry the same modification, so a signal from one cannot be attributed to the other unless the route separates them. A study about internal m7G therefore has to state how the cap was excluded, or the claim is about m7G in general.

Does enrichment-based profiling separate them?

No. That route reports enrichment across transcripts and does not resolve the cap from internal positions, so a peak cannot be assigned to either location. It is useful for choosing transcripts to follow, and the separation itself then comes from a single-base method run on the same material.

What is the most common claim that does not hold up?

Attributing a translation effect to internal m7G when the cap has not been excluded from the measurement. Because the cap sits at the same position the translation machinery engages, a cap signal and an internal signal are easy to mistake for each other, and the fix is to state up front how the two were separated.

Can this be paired with tRNA work?

Yes, where the question connects the mRNA side to the charging state of the tRNA pool. That is a second measurement on the same samples rather than part of the modification assay, and it is worth planning at the start so the material is split after extraction instead of collected twice.
