m6A Single-Nucleotide Array

Stay on one mark: probe-level m6A comparison at defined positions when the candidate set is already narrow and only m6A is in question.

01What the service reports

m6A Single-Nucleotide Array reports m6A-related signal on defined probe positions for the transcripts on the panel. Samples are compared at those probes, not at every adenosine in the transcriptome.

Probe positions are fixed by design, so the comparison is how the same designed positions move between samples: a treatment course, a genotype series or a cohort can be followed position by position at those sites.

Arraystar handles hybridization, detection and comparative analysis so that defined probe changes can be ranked for follow-up with CAM-seq, GLORI2-seq or another site-level route.

02Benefits

  • Single-mark focus: every probe is m6A-oriented, so the run stays on one chemical question.
  • Defined positions: comparisons sit on designed probes rather than on whole-transcript averages.
  • Lighter than mapping: useful when only a short probe list needs watching across many samples.
  • Built for series, not single samples: every sample is read on the identical probe set, so a change at a designed position can be followed from one condition to the next.
  • Clear next step: probe hits can be taken into CAM-seq or GLORI2-seq for position and level.

03Background and use

When the study is already about m6A and the positions of interest are partly known, a multi-mark array spends slots on marks that will not be discussed. A dedicated m6A probe panel keeps the readout on that one mark and on the designed sites, which is why it scales to a longer sample series than a mapping experiment does.

The two readouts answer different things. Probe signal is comparative at designed positions and does not give absolute stoichiometry; chemical single-base sequencing resolves every site and its ratio. The panel is the watch-list step that decides where that sequencing is worth running.

04Workflow

How the probe panel is run:

  1. Confirm RNA quality before hybridization.
  2. Hybridize the m6A single-nucleotide probe panel.
  3. Detect probe signals for each sample.
  4. Normalize and compare the same probes across the layout.
  5. Report which probe positions moved and how they rank.

05Analysis and deliverables

Each designed probe is tracked across samples so that defined m6A positions can be compared without averaging a whole transcript.

Deliverables

  • Probe-level signal table per sample
  • Cross-sample comparison at defined m6A positions
  • Notes on probes that moved, for single-base follow-up
  • Structured project report

06Research applications

  • Following known sites: a set of m6A positions already implicated in the system, tracked across a treatment course or a time series.
  • Mutant against wild type: whether the designed positions respond when a writer, eraser or reader is perturbed.
  • Choosing where to map: after the panel shows which positions move, chemical single-base sequencing resolves those positions at nucleotide level.

07Sample requirements

Total RNA is the input. Keep enough material for the panel layout you plan.

Sample typeNotes
Total RNAOD 260/280 ≥ 1.8 and RIN ≥ 7, with no visible degradation. Submit more than 5 µg total RNA (practical minimum 1 µg).
Cultured cellsCell pellets are preferred.
TissueFresh or frozen specimens; avoid necrotic material.

08FAQ

Is this the same as CAM-seq or GLORI2-seq?

No. Those are chemical single-base sequencing services. This array reads designed probe positions and compares their m6A-related signal across samples.

Does the panel report absolute stoichiometry?

No. Probe values are comparative. Absolute site ratios come from methods such as CAM-seq or GLORI2-seq after a shortlist is chosen.

Which research questions fit this readout?

Whether defined m6A probe positions change across conditions when the study is already limited to that mark and to a known candidate set.

How is coverage decided?

Coverage follows the probe design. Confirm which transcripts and positions are on the panel at project start so the comparison stays inside the measured set.

What should be paired with this array?

A chemical m6A single-base service on the probes that moved, when the conclusion needs exact position and level.
