Epitranscriptomic Array (m6A / m5C / m1A / Ψ & more)
One panel, several marks: compare m6A, m5C, m1A, Ψ and related signals together when the first question is which marks move across a sample set.
01What the service reports
Epitranscriptomic Array measures a multi-mark panel — m6A, m5C, m1A, Ψ and related targets — on one array. The result is comparative signal for those panel members across the sample set.
Use it when several modifications sit in the same research question. A single run ranks which marks look different before any single-base mapping is planned.
Readout stays at panel level: which targets changed, not which nucleotide carries the mark. Arraystar covers QC, hybridization, detection and comparative tables end to end.
02Benefits
- Several marks together: related modifications are scored on one plate, so they can be compared in the same run.
- Wide first pass: keeps a large candidate list manageable before site-level work.
- Group contrasts: treatments, time points or cohorts can be laid out side by side.
- Several marks, one run: m6A, m5C, m1A and Ψ targets sit on the same plate, so a question that spans several marks does not need a separate experiment for each one.
- Hand-off ready: ranked targets go straight into a single-base service on matched RNA.

| Epitranscriptomic Array — circRNA | circRNA |
03Background and use
Multi-mark questions often start too wide for sixteen single-base projects. An epitranscriptomic array asks which of the marks on the panel even moves, which is enough to decide what deserves position-level follow-up.
What the format gives and what it does not: signal is comparative between samples and is recorded per panel target, so it ranks marks and transcripts without placing a mark at a nucleotide or reporting absolute stoichiometry. Those quantities belong to the single-base services, which the shortlist from this array feeds into.
04Workflow
How a multi-mark screen is run:
- Check RNA integrity and purity before hybridization.
- Hybridize the multi-mark epitranscriptomic panel.
- Detect and read signal for each panel target.
- Normalize and compare across the sample layout.
- Return ranked marks and transcripts for the next experiment.
05Analysis and deliverables
Signals are normalized per sample so that marks and targets that move stand out from noise.
Deliverables
- Per-sample signal matrix for the multi-mark panel
- Between-group comparison of marks and transcripts
- Ranked shortlist for single-base follow-up
- Structured project report
06Research applications
- Which mark moves first: when several modifications are candidates for the same phenotype and the study needs to know which of them responds to the perturbation.
- Remodelling across a series: disease, stress or treatment series in which several marks are in play and the pattern of movement matters more than any single site.
- Deciding where to go deep: using the ranked shortlist to choose which mark and which transcripts are worth single-base sequencing on matched RNA.
07Sample requirements
Total RNA is accepted. Input depends on the RNA class; circRNA needs more material than the mRNA and lncRNA scope.
| Sample type | Notes |
|---|---|
| Total RNA (mRNA and lncRNA scope) | OD 260/280 ≥ 1.8 and RIN ≥ 7, with no visible degradation. Submit more than 5 µg total RNA (practical minimum 1 µg). |
| Total RNA (circRNA scope) | OD 260/280 ≥ 1.8 and RIN ≥ 7, with no visible degradation. Submit more than 10 µg total RNA (practical minimum 3 µg). |
| Cultured cells | Cell pellets are preferred. |
| Tissue | Fresh or frozen specimens; avoid necrotic material. |
08FAQ
When is a multi-mark array the right first experiment?
When several modifications are plausible for one phenotype and the study cannot yet justify site-level work on all of them. The array says which marks look worth deeper analysis.
Does this replace single-base sequencing?
No. The array ranks panel targets. Positions and modification ratios come from single-base services such as CAM-seq or BACS-seq on a shortlist.
Why is circRNA input higher?
Circular transcripts are a different capture problem from mRNA and lncRNA, so the recommended starting amount for that scope is higher.
Which research questions fit this readout?
Comparative screens across conditions where the unknown is which of several marks changes, before any one mark is mapped in detail.
What should follow the shortlist?
A single-base method on the marks that moved, or an orthogonal assay when the level itself must be confirmed outside the array.
